- When skeletal remains are found in the Chesapeake Bay, Brennan and Booth are on the case to investigate. With only the upper torso of the victim intact, the team has little to work from besides the remnants of the victim's breast implants. Brennan and Booth are led to a small church community in Maryland where the victim was a pastor, but they have no record of her existence prior to moving to the small town five years prior. When the victim's lower half is discovered, the team realizes their initial assumptions about the victim may not be correct. As Sweets lends insight to the victim's psychological state and Brennan's latest grad student adds his own offbeat observations, the team must decipher who would have wanted her dead. From possible love interests to her family to the parishioners at the church where she was a pastor, the anatomy of the case is very misleading.

According to Emily Deschanel: "We have an episode where the victim is a transgender person, and at first we don't know from the bones if it's a man or a woman, and we have to figure that out. That was a really interesting, wonderful story." - Citation :
- Two hippies fish out a skeletonized wrist. Cam, Booth, Brennan and a grad student go to the scene to investigate. The lab is using some of Brennan's brighter grad students until they hire a permanent Forensic Anthropologist. In this episode, grad student Vincent Juarez is working along the team. Brennan doesn't seem happy with this tasking and sends Vincent back to the lab even if Cam brought him along. Vincent also has a hard time around Cam because he makes lame jokes and uses familiar term that will not please Brennan. At first, the team believes the body is that of a female, 40-year-old Patricia Ludmuller. Further investigation proves that Patricia was born a male. Brennan and Booth still have therapy sessions with Sweets. Hodgins and Angela also appear.

- Fox confirms to us that the adorable Nichole Hiltz, who is best known to most TV viewers as Marshal Mary Shannon's ditzy but well-meaning sister, Brandi Shannon, on USA's In Plain Sight, will appear in Bones. Nichole plays Roxie Lyons, an artist's assistant implicated in her boss' death. Roxie, however, is more than just a suspect-she shares a romantic past with Angela. (She debunks the theory that she killed out of sexual jealousy by pointing out that she is a lesbian and that her boss was a man.)

- A corpse is found inside a crushed car unlike those used in car sculptures made by an artist named Geoffrey Thorne. Booth thinks the mod may have used the art gallery where Thorne displays his work as a front. 30-year-old earthy, sensual and very intelligent Roxie Lyon arrives on the scene and presents herself as Thorne's assistant. Roxie admits that Geoffrey has been depressed and that he's been talking about being part o his exhibit. Could the corpse be him? As described in spoilers below, Roxie is one of Angela's old friends. When Booth interrogates Roxie, he asks her if she slept with Geoffrey. Roxie claims that she wasn't since she's a lesbian and to ask Angela if he doesn't believe her. Later, Roxie tells Angela that she was her muse and that when they broke off, Roxie lost her inspiration. Roxie has kept a revealing picture of Angela. The intern of the week is named Daisy Wick. The young woman has difficulties with words such as "injunction," has a sense of humor that doesn't make Cam laugh but seems to be quite efficient. Caroline Julian, FBI Tech Marcus Grier, Hodgins and Sweets also appear.

- When the smashed remains of a well known artist are found in an impounded junkyard car, Booth and Brennan are on the case to find out if foul play is to blame for his death. With suspects ranging from the artist's rival to his own assistant, the team must race against the clock to find evidence of murder before the car is relinquished and put on exhibit as the sculptor's ultimate display of self-sacrifice for the sake of his art. Meanwhile, Angela's ex-girlfriend Roxie, who worked with the artist, becomes a suspect in the case, and Angela and the team must find out who delivered the final stroke in his artfully crafted death. The team works on locating Booth and finding who is behind the kidnapping. We learn why Booth's son is named Parker. Brennan, Hodgins and Thomas Vega, from episode 2.09, face Judge Dix Williams and AUSA Kim Kurland, also from episode 2.09, and learn that evidence in the Grave Digger's case has gone missing. The three of them are suspected of taking the evidence. Hodgins is obsessed by the Grave Digger and Vega is writing a book on the subject. Angela, Sweets, Cam, Agent Perotta and Jared also appear.
